Section groups in onenote appear in the notebook header along with other sections but the icon looks like three small section tabs stacked upon one another. You cannot password protect at the page level in onenote.

Setting up different notebooks is indeed the preferred way. When you set explicit permissions on a notebook section group or section the permissions also propagate to its child objects. You ll see the new section group to the right of the section tabs near the top of the page.

When conflicting permissions are set on a onenote entity the highest most permissive permission is honored. Onenote can also be secured at the notebook level using regular sharepoint permissions. A window appears with sharing options.

Now to the permission part. Not the expert but i believe sharepoint 2010 allows file level permissions although it is buried in the ui. Onenote api gives us the ability to modify the permissions through restful calls.
